How do you go about tracking your progress in these books? I'm reading some other choose your own adventure-books, and I don't know what to do when I finish it. If I put it on the read shelf, it'll say I read all the pages, right?

It will say that you read all the pages but personally I think that's fine. You read the entirety of the story that you chose. That's the one bad thing about these books if you're a person that's really invested in stats. The only solution I can think to offer is to tally up how many pages you really read and then when you see your stats you'll know to subtract so many pages from the page total.

yes!!! i'm slowly adding more and will definitely include those! it's really one part of childhood reading that i miss and wish was incorporated in a fun way into some older novels. (highly recommend choose your own disaster for something like that: memoir but you choose your path? absolutely delectable)
